昨晚离开实验室前配了media,用了3.5支FBS,并在实验室白板上写明了,需要再
aliquot。由于配media取用FBS的时候正好被T看到,我当时心就抽了一下,有不详的预
感。T是负责aliquot FBS的人。晚上收到T的邮件,发给实验室所有人,如下:

最近开始做这个实验,大概流程如下,RSB+0.5% NP-40 分离nuclei,然后用NEB 公司
的 DNase I (浓度分别为0,8,16,32,64,128 Units/ml)在37度切25min,加EDTA(
final conc 5mM)混合后75度10min终止反应,蛋白酶k 56度过夜消化,酚氯仿抽提。取
2ug 基因组DNA跑0.8% TBE 胶,理论上随着DNase I 酶量加大,应该能看到一个DNA逐
渐变碎的过程,可是我做了几次,都只看到一个很微弱的趋势,我现在有两个问题想请
教大家,
1)是否一定要在DNase I 处理后看到一个明显的基因组DNA变碎的趋势?
2)NEB网站上建议的DNase I处理完毕后需要加一定量的的EDTA,再75度10min,但是我
看别的文献里说EDTA是用来保护mRNA不受降解的,适用于做reverse transcription之
前去处RNA样品中残留的基因组DNA。我这个实验里需呀尽量除去RNA,是否可以不加
EDTA而直接做heat inactivation?

100ul lysis reagent + 2.5ul proteinase K, 55 degree O/N (>2hrs or more), 95
degree inactivate 15min
ready to go.
Sometimes you may need to consider DNA purification.

在做一个作用广泛的protein kinase在某相对封闭的生物系统中的作用。这个kinase在
N多biological functions中都神通广大,可以激活很多的信号通路,还可以recruit很
多的蛋白(包括其它kinase和膜蛋白)。关于这个蛋白,我现在的lab已经做了很多工
作,有好几篇paper。现在老板叫我继续做,他的想法是把这个蛋白knock down,还有
用site-directed mutagenesis搞一个constitutive activated/inactivated form。但
这个方法已经被lab做其它protien的,还有做相似kinase的用烂了。而且我想这个蛋白
本身功能广泛,肯定会牵动很多的通路,最后的变化反而不好确定,解释起来也复杂多
多。
想听听大家的想法?还有其它研究的好点子吗。谢谢~~

首先有一个概念要明确:目前说的ES细胞,都是in vitro culture的,与in vivo的不
一样。
ES细胞分为naive和prime两个stage
1)naive stage:ES colony在形态上看起来更“致密”,呈三维结构,对胰酶不敏感(
即胰酶消化不会诱导其凋亡)。对小鼠ES而言,naive的ES来源于inner cell mass(ICM
)。此stage的ES self-renewal更迅速,population double大概只需要12-14小时。对
于其self-renewal的维持需要LIF,stat3,BMP4等。雌性小鼠naive ES的另一个显著特
点是X chromosome reactivation,而在其他类型的细胞中有一条X chromosome是失活的
。从全能性角度来讲,naive ES是真正具有全能性的,能形成完整的个体。
2)prime stage:对小鼠而言,其来源于postimplantation epiblast,是naive stage

1, It really depends on whether your inserted location should be activated
in undifferentiated mES cells. If not, you have to either make embryoid body
differentiation or take a leap of faith waiting for your mice.
2, CMV promoter does activate in undifferentiated mES cells, it is only
inactivated after several rounds of proliferation and differentiation.
However, CAGGS promoter is much safer, you could easily find one on Addgene

乙肝在中国大规模传播的原因可能有3点原因:
公用针头免疫疫苗以及未检测乙肝的输血,母婴传播
乙肝特性:
HBV病毒很古老,恐龙时代即存在(ref1)
在16世纪韩国人木乃伊上检测到HBV(ref2)
乙肝可以通过血液非常高效的传播,CID50:10 copy(ref3,6)
HBV病毒相当耐受加热(ref4)
乙肝是在1964年发现的,输血很早就用于临床
临床输血的血液大规模常规检查HBV之前,肯定会广泛加速HBV传播
值得一提的是,血液elisa检测并不能彻底排除HBV(HBsAg突变)
只有高灵敏度PCR检测HBV的DNA才算比较可靠的排除血液不含有HBV病毒
但是成年人输血,猜测如果血液中copy数不高的话会大部分自愈?(ref?)
但是欧美国家同样也未检测HBV输血,流行率2%左右而不是中国的9%左右
之间7%差值的流行可能因为公用针头免疫疫苗
解放后中国对卫生事业的重视,大规模对儿童免疫(时间ref?),
但是很遗憾的是,相当一段时间公用针头,公用针头免疫会造成对HBV的传播(ref?)
婴幼儿童对HBV相当易感,婴幼儿童被HBV感染后,大部分终生携带,不能自我清除

昨天晚上听了Susan Lindquist 有关HSP90 的讲座后被震惊了。虽然以前这里也有人提
起过她以前的文章,但是那些文章都是一些计算分析为主的,所以我也比较不怎么当一
回事。昨天她谈了她们做的一些关于防止真菌进化出抗药性的实验,HSP90
抑制剂对于真菌没有直接杀伤力,但是综合和其他有直接杀伤力的药一起用的时候可以
非常好的防止真菌出现抗药性而复发。她最后的结论是HSP90的活性对于容忍机体的进

几个问题:
3) mESC的培养条件?serum,还是2i/LIF?
serum + LIF的培养条件
1)knockdown的mESC是否仍保持未分化状态,还是开始分化了?如果未分化,那么很有
可能你发现了一个新的调节X reactivation/inactivation的因子,做深了,至少是
cell stem cell.如果细胞分化了,那么X chromosome上的genes表达下调不奇怪,有多
大新意取决于你的这个gene
如果要看Oct4等gene的表达的话,RNA 水平上看到降低,Protein水平上有20%左右的降
低。但是这些pluripotency的gene在蛋白水平还维持在一个高的状态。
2)看一下这个基因的功能,是否已有先关报道,与X chromosome reactivation有关。
是histone modifier, TF还是在X chromsome上的新lncRNA?
该gene目前的功能还不清楚。另外,我看到Xist gene在shRNA处理想样品中,在RNA水
平上有3倍数的降低。

之前没留意过,近期突然发现,Clontech家的所有Lentiviral vector系统,包括其经
典的Tet-on/off/one lentivector,尽管宣传是最安全的第四代载体系统,但其中的
HIV-1 5'/3' LTR居然都是wildtype的而并非是被几乎所有其他商用载体所一致采用的
truncated/∆U3 LTR,作为self-inactivating (SIN) vector。这是件很奇怪的
事情,有哪位对Lentiviral vector比较熟悉的能讲讲吗?谢谢

Rneasy Kits worked fine for us.
You do need to remove DNA as they can be incorporated into the sequencing
library.
However, DO NOT perform the standard on-column DNase treatment as it lead to
dramatic sample loss and often times not complete. I would just Dnase the
sample after purification and heat inactivate.
Please note that the regular Rneasy columns do not work well with RNA <
200bp. Therefore, if you want to look at small RNA, you might need a special
kit.
