my friend wants to attach a biotin molecule to a lysine of protein and then
do some energy minimization.
I managed to add the molecule in pymol, but probably it is not in its favora
ble conformation. Anyone can suggest a software to do it?

prediction is still horrible. I'm not a crystallograher but co-trained by
an HHMI crystallographer and a HHIM in-silico big bull. The problem with
the structural field is that it is too narrow. Once you are trained as a
hardcore crystallograher, that all you can do. I like to diversify. The
problem of my current filed of interst is that crystal structures really
didn't help, but it is not true in all cases. |

之类的吧，大多是program optimize 小分子和靶点药的，做得好的确实能挣笔钱，如
果我没记错的话，Genentech几年前acquire的第一批公司就有个一群老中做起来的in
silico design的公司。其实大家要看长远些，对这些start ups保持个鼓励态度，一个
健康的行业有很多start ups， 当然有很多都做不起来，但是它体现了社会资金对这个
行业的倾向，现在市场上的capital都被IT吸取了，所以在工业界也不好混阿。 |

DNA和蛋白序列, 没有nb的序列比对算法，韩忙十辈子都筛不出来。
拿上面小分子药物的例子类比，结构生物学家做的是类似测序的体力活。如果没有这些
基本信息，你根本没法用算法进行in silico海选。韩只是个摘果子的幸运者。 |

？還是說你用的Program可以細分到用 human 或 murine 或 rat 的binding sites去搜
？如果是，請分享你用的是什麼program......
題外話：就算TF binding sites可以由in silico search找出來，還是要做實驗去確認
……因為假陽性太多了……

说到model,前些日子也说到palsson的in silico organisms，网上的达人能ZKSS吗？有
没有好的strain improvement based on systems biology的paper给大家推推？既然不
能做到“俩基因一curve迷倒万千众生”，那我非常想多了解这种simulation。混饭吃

我的gene of interest在RNA水平受到调控，如果可以排除transcription
的因素（by promoter activity, polII recruitment, ect..)，
是否可以猜测有microRNA在起作用？可以的话，是否有in silico的方法
去推测哪种microRNA可能involved，还是只能用candidate approach
的实验方法一一检验？简言之，是否可以由target gene去寻找对应的microRNA?

我和作者交流过。总共也就是３，４个月时间的工作量。
