specific DNA double strand break. DNA双链断裂可以有效的提高homologous
recombination的频率,从而达到Knock in的目的。目前,在fish里面实现高效的HR还
很困难,即使在有ZFN的帮助下。我不是做fish的,主要做DNA repair pathway. 我觉
得可以通过一些genetic或chemical的手段抑制fish的NHEJ pathway,来增加HR的频率。

其实可以这样倒过来想。如果evolution不需要 aging,那么某个基因对aging有没有影
响,都无关紧要,没有选择压力,那么就不会被evolution 选择掉。
那么假设一个种群平均寿命是5岁,死亡原因是要么掉到沟里摔死,要么被天敌吃掉。
那么如果一个基因的结果是造成心脏在六年之后挂掉,那么这个基因有没有都无所谓。
所以这样的基因就没有选择压力,从而可能在种群中慢慢散布开来。
那么这个基因散布开之后,有另一个突变造成肝在七岁的时候挂掉,那么也没有什么关
系,同理,这个基因也会慢慢散布开来。那么长此以往,“aging”就在不需要aging的
群体中建立了。
当然最有可能的是这些基因并非炸弹定时器,而是影响其fonction从而慢慢发挥作用,
比如让心脏供血能力提升,肝代谢毒物速度加快。。。(从而引起exhausting of stem
cell pool?)
所以如果再次把这个种群放到人工环境中,我们发现他们活六年就死了,作出结论说这

公司不大,一起去的同事数了一下椅子,有30把左右,还有空着的办公桌和椅子。
没有wet lab,一间大办公室加几个小会议室。
可以把你的DNA sample给他们,他们给你找测序公司去测序,我的印象是送到Illumina
还有BGI或者类似的地方。
Alignment和call variants这些步骤就是用open source的软件,比如BWA和GATK。他们
的主要工作是用他们的数据库帮你annotate你的sample的variants,比如是不是已知的
somatic mutation或某个GWAS study里发现的相关SNP,这部分叫knome variant。这个
数据库包括已经报道的variants, 比如cosmic,还有一些文献报道的数据,但他们没有
力量跟踪所有的pubmed的文章。这个数据库和它的客户端的程序都可以卖给你,数据库
是SQLite,就放在local hard disk上,你也可以自己写SQL statement。还有一部分叫
knome pathway,帮助分析你的那些variants有没有集中在某些pathway里。 |

来尽可能多地检验一系列互斥的 hypotheses 之中哪些是错的,哪些可能是对的。只能
证伪一个 hypothesis 的实验要尽量避免,因为效率低。
这样子,实验结果在大多数情况下总是能继续推进 research,而不是 negative 的结
果导致 project 挂掉。
microarray 的筛选也谈不上有多中性。比如说,GSEA 和 IPA pathway enrichment
analysis 都有很强的 bias,原因就是用到的 hypothesis 有问题:使用不带权重的
Fisher exact test,并且不考虑各 gene set 或者各 pathway 的 overlap。
再结合前一段时间版上热闹过的 plos one 上的攻击 disease signature 的那篇文章
看 microarray assay,所谓中性可想而知了。

现在的问题是,老板跟学校的一个校长介绍了这个网站。周五校长要和我们讨论
这个网站商业化的问题。
关键问题:1)可不可能商业化?2)我愿不愿意商业化。
请问我该如何回答呢?
我的网站目前是纯学术目的的。用到了很多免费的公用的数据库(这些不是我创建的)
比如KEGG,biocarta, reactome等。
所以是不是不能商业化?要是商业化的话,我需要买他们的license?
另外一个问题,商业化对我有什么好处?学校会给我投资吗? |

变。接下来的模型只是验证一下,失败的风险理论上要远低于现在的技术水平下找到的
那些致癌突变
另外2W!显然并不符合人体内的状况。现在的主流观点是double hits,了不起就是
multiple hits。正常人体一个细胞内的突变率没有那么高,很少哪个正常细胞有机会
积累什么几十个突变,应该最多积累个几个突变也就发生质变成为癌细胞了。而且我觉
得很多癌症应该是殊途同归的,就好比现在已经发现很多时候都会和P53,PTEN, AKT
,MAPK,RAS等一些主要的pathway接上,将来药物的选择也可以拿这些已有的pathway
作为线索

高通量蛋白分析可以分in vivo(proteins in natural environment)和in vitro方法
。in vitro主要是protein array和Y2H,in vivo当然是MS。不用多说,各有明显优缺
点。
NGS的优点在于它是separation independent & single-molecule based。其他的
single-molecule技术都不能做high-throughput,原因是受限于limited fluorophores
。同理,蛋白分析能够也做到SM sensitivity和separation independent,将是true
breakthrough。
MS的优势很明显,但是sensitivity, throughput和cost-effectiveness都有瓶颈的。
