你咋设计的
给你几个hint
1.不要设计在CpG的地方,这个你应该知道
2.不要像普通PCR一样按照两条链设计,必须按照一条链设计
3.不要太长,200-300足够了
4.用Hifi Taq,普通酶和phusion有时候不work

He did not even say which kind of method he is using. bi-sequencing or MSP...
how do you know it's bisulfate sequencing, instead of MSP?
It's still not clear by now. if it's MSP, the first hint you gave was
completely wrong.

METHYL-SEQ送去core facility一年还没有结果,最近一次F5和BARCODE都没有问题,F
3LIGATION 3个CYCLE就没有信号好了。NANODROP和跑胶都确认LIBRARY没有问题,也
没有PRIMER DIMER。用的是SOLID 5500系统。

你要这样想,这种methylation很多的都是调控区,细胞特异性的。
所以,你如果不考虑cell type, 那么肯定能predict, 不过这些predict
出来的显然不是很重要的调控元件,真正重要的没法predict

我也觉得是很risky的,这种non-CG methylation可能就是噪音。可能3a/3b是非特异性
的催化?

there is annotation for CpG islands in the UCSC genome browser, which is
based on CpG frequency. Adrian Bird has a paper in Plos Genetics where they
used CXXC1 to experimentally determine unmethylated CpG islands.
there is no prediction for the location of non-CpG methylation. in ES cells
it's mostly in CAG motif.

presumably not, especially if BER (single-strand break) is involved. the
plant demethylases have higher activity towards mCpG/mCpG than hemi-
methylated CpG, so it won't induce BER on both strands at the same time.
in animals, it is unclear. the problem now is that there is no good in vivo
system to study bona fide demethylation anymore, after the discovery of hmC,
fC and caC.

don't know whether that figure can be called as a "model" or a "fact"...

传统的natural product discovery一般需要好的bioassay。Fractionation of plant
extracts比较简单,但找到活性成分不容易,一般情况都是多种成分共同起作用。植物
的次级代谢产物diversification十分显著,一个pathway可能有很多结构相似的产物,
其中多少都有些相似的活性。
不管是多肽和其他小分子化合物,结构鉴定相对容易。多肽也不能靠简单测序,很多都
有修饰:hydroxylation,methylation,disulfide bond,cyclization,
incoporation with other building blocks, such as fatty acids, alkaloids...
这个学科历史悠久,但远未成熟。

嫌疑人张大被捕,犯罪现场遗留物和张大的DNA完全一致。可张大有个同卵双胞胎弟弟
张二(均为化名),DNA与哥哥完全一致。这种情况如何判断?专家提出“甲基化修饰

论文发表用,显示所选DNA 片段CpG sites distribution, 如附件图A所示,用methyl
primer能生成这样的图,但是质量不高,有没有高手有经验的,推荐一个更好的工具

1. IPS,一直都是焦点。
2. DNA methylation 加epigenetic , 这个月的cell的cover都是DNA甲基化修饰的主题
, epigenetic在cancer,stem cell, germ cell继续热。
3. CRISPR, 最新的那个rudolf jaenisch刚发的那个crispr KO paper,还有 zhang
feng, 感觉如果genome editing除了KI和inducible,会继续火下去。
4. sequencing: 更多的sequence 新方法,还有intron, promoter sequencing, levi
