最近刚开始做EMSA,我用的是Pierce的Lightshift kit. 多次实验都只看到
nonspecifec binding(不能被unlabeled oligo竞争掉)。我发现一个原因可能是
binding reaction里盐浓度过高,因为kit提供的binding buffer(10*)含有500mM
KCl,而我的nuclear extract最后是由high salt buffer提取的,F.C.225mM NaCl。于
是我省略了binding buffer,把最后的NaCl浓度调整在50-75mM,得到了一条specific
的binding,但是非常弱。
问题1. 我看到的paper和protocol都使有类似的binding buffer,而且也用类似方法提
取核蛋白,好像并不考虑nuclear extract里的盐浓度,事实上这个浓度很高。但是,
我的几个sample extract蛋白浓度不同,加入同样多的蛋白的话最终盐浓度就会不同。
大家怎么解决这个问题?透析又怕蛋白容易降解。

TFBS在ENCODE project里面已经做烂了

如果你关注的是纯计算TFBS prediction,我觉得已经很准确了。如果没记错,ENCODE
用的是MACS这个软件

但是坦白说从纯biology角度,现在大家完全不满足于binding site;
1. Binding doesn't mean function! 好文章现在都要求证明binding后是否调控了
gene expression change
2. 蛋白-DNA和蛋白-蛋白作用非常复杂,所以很多ChIP实验本身就值得质疑,很多猫腻
3. ENCODE project当年豪言说根据他们的研究human genome 80%都有function,当时
受到了批评和质疑
你去看UCSC genome browser里面,一个位点可能有几十个TF在bind;你从单个TF
binding很难预测说,一旦XX TF bind后会有什么作用

1. it is possible that WT hes1 activated promoter but dnHes1 (dominant
negative?) did not; it only suggests that the endogenous Hes1 in the cell
line you tested was not invoved in maintaining the basal activity of that

makes NO sense at all in my perspective
你可以看到很多prediction的软件/网站;不同网站预测出来的结果完全不一样。
TF binding motif,我想都是非常variable的吧(http://en.wikipedia.org/wiki/Position-specific_scoring_matrix),当然我是外行,我想请教做TF binding的内行,到现在能准确identify比如MEF2A的binding site就一定是比如ATGGCC(我随便乱说的)?
但根据俺的经验,纵然MEF2A是exclusively的bind到ATGGCC;也不是说每个ATGGCC都一
定会被MEF2A target,一定还是要做实验的
现在我比较相信的是:加入chip-seq的数据表明TF会bind在某个基因的某个loci,然后
这个loci的某个SNP被软件预测可以改变binding motif;那么我相信这个SNP 会通过这
个TF binding调控基因的表达

照我的记忆说来:
yeast 2 hybrid system是两个蛋白之间的binding
yeast 1 hybrid是蛋白质和DNA之间的binding ,就象ras说的,测出的是bait和
fragment之间的结合,可以象ras说的那样fragment是library, 来找和已知蛋白
结合的特定element,也可以特定的fragment,转cDNA library进去,找和这个
fragment 结合的蛋白。 (infact that's what I did)
回来说2hybrid。transcriptional factor一般至少有两个domain: binding domain
和activition domain. binding domain binds to DNA elements, while activation
domain activates the transcription of downstream genes. 我们要测试蛋白A

一个蛋白有没有可能有多个binding sites 与另一个蛋白binding?
我将蛋白A分成4段(no overlap)去做与B的binding,结果显示只有蛋白A的C端那个fragment与B没有binding, 其它3个fragments都与B有binding,这可能吗?
还是我IP有问题? (A的每个fragments都约70kD以上)
顺便再问一下大家做co-IP都用多少总蛋白以及binding多久?

schild regression plot是比较老的方法了,这两个图里做的competition binding
curves是比较现代的用来发表的东西,你为什么要转化?
就这个图来说,B很可能是negative allosteric modulator,因为competition curve
达到的plateau跟你用的agonist有关,说明B不是competitive binding。如果B是
competitive binding,理论上当B达到足够的浓度应该会完全compete掉agonists从而
最后的plateau完全是B的效果,如同A一样,agonist-independent,现在B的
competition curves plateau是agonist-dependent,说明B是non-competitive
binding。
当然,证明一个compound是allosteric ligand是复杂的,一个实验不够,往往需要多
个实验去从各个方面证明。就你贴的这个结果,很多问题,首先agonists应该不是

这个就是太乐观的看法,作为一个搞结构的,稍微跟pharmacology沾点边的半外行,说
一些粗浅的理解。
首先,药物分子水平的机理太复杂,结构能看的就是,药物小分子和一种蛋白在某个位
点上的相互作用有哪些。就这些信息,仍然受很多因素的影响,很多时候都不是致命一
击,比如小分子affinity低,占有率低,或结构分辨率低,就会有很多问题,如果小分
子太小,fit电子密度可能性有很多种,或小分子太大,不是所有的部分都有清晰的密
度,这个时候就很难讲,在这上面出错的结构有很多。结构不能揭示的药物分子机理就
太多了,药物怎么代谢的(往往很多药物代谢底物才是真正结合靶点的小分子),怎么
进细胞或怎么上膜,即便是跟靶蛋白,小分子进入和离开靶蛋白的kinetics,on rate
和off rate,进入binding site的整个process(first binding site,secondary
binding site etc)都是静态结构不能看到的,而这些信息很多时候才是重要的,比如
对于很多药物,其进入binding site的通道或过程往往决定其特异性,而不是结构看到

不算是个TR就是把其中一段经历分享下
这是第一次ski mountaineering/Alpine Touring的尝试。
一开始3个方案,
1.租器材 AT全套
2.AT boots加普通binding,穿AT boot走
3.全部普通的背着,穿mountaineering boots爬
2事先并不知道这个是否可行,看网上说binding脱离可能有点问题,厂家的介绍说可以
fit普通binding,在家调试也看不出什么问题,我的登山小伙伴去雪场试了试可以脱离
.我们为了节省租器材的时间和麻烦,最后决定全程穿AT boots爬,背着ski。
留了4天的时间,但4天天气一天也不好,看着有可能是最好的一天去的,ranger
station预告有点小雨,上面下点小雪,说没什么问题。
一早上就开始下大雨,下了好几个小时,身上也湿了,就在要放弃回家,天又好了。
上到9000ft 天开始飘点小雪,一会天又转晴,不过不远处的云下面都是“毛须”看出

have worked in the same way: put one foot in the base
of each binding, bend down and buckle two (sometimes
three) straps across your boot to secure them to the
snowboard.

这个要看具体的板和binding了。有些板是在ski上装个plate,binding装在plate上,
这样的板多数不会装好,要自己去mount。如果买板的shop要了你的boot sole length
的话有可能是装好了送来的。
binding调节100%送去shop,DIN自己能调(但是不要自己尝试),forward pressure这
个没那么容易了。送去的最大原因是liability,他们给你调binding,如果因为
binding setting问题出事的话他们要扛责任的。一般~$25-$40吧,各地不一样。

怎么说呢,大概这算一种特殊情况吧. 就好像没人把heli-ski当成backcountry吧.
Backcountry最常用的ski binding是tech bindings, frame AT bindings和telemark
bindings, 都是像XC ski binding一样上山的时候脚跟可以不固定的. 我知道也有人最
初的时候是背着alpine skis, 靠snowshoeing上山的

里面有不少2017款,like new condition的,就是装上了demo binding, 但是从来没被
滑过. 基本就是新的.
价格非常好,我为什么知道呢。。。因为1个月前,我找了好久终于以当时最低价买了
一副2017的板 (Black Cows Orb 178cm, MSRP $800, 买入价~$580。现在同样的板, 装
上ATTACK 13 demo binding (目前最好的demo binding, 自己买~$270左右), 他们也才
卖同样的价格$580... ... 再算上~$50左右找ski shop装binding的钱, 我如果之前忍

batch operation + bind variable, 基本上能达到 pl/sql 的bulk insert 的
performance。

batch 100 条 record inserts, the only thing you save comparing with "no
batch" is a little bit less network traffic for sending requests, 不会有什么
performance 提高,只有同时用 bind variable, oracle 才能 bind all 100 input

EDTA有些时候对binding会有很不好的影响,尤其是你的蛋白是ATP binding protein的
话,你可以用Tris-Boric Acid buffer试试,合适的binding condition(buffer, ph...)需要自己摸索的,我觉得你可以找一个TATA binding protein作为positive control来改进你的实验条件,一般来说,probe越长binding越难检测, 100bp左右比较reasonable,200bp有些太长了

10%可能困难吧 一般筛受体不都是病毒挂个luciferase or GFP gene,然后看秦染细胞
以后的signal 要是本底信号就highly variable(侵染了10%的细胞或者15%就差出50%),
上了RNAi screen放进plate reader还不得愁死人
preS binding receptor这个可能问题不大(话说回来,PreS binding cell surface
molecle是真的,PreS是进细胞必须应该也是真的.但是这个是不是就说明preS binding
的是receptor?) 话说有没有人直接拿preS和人肝原代细胞incubate然后TAP-MS? 没查
过... 另外,和乙肝病毒或者那个鸟的类似病毒binding的surface molecule找了大于5
个了吧 还是没有找够sufficient的 所以光靠binding来找我是觉得不够的 还是得有
functional assay(i.e. 至少能看到进细胞表达reporter基因)
其实也许HCV的故事会有启发性.HCV一共是找了3个还是4个receptor才算是suffic... 阅读全帖

It is common to divide a huge protein into a few fragments based its domain
structure and use these fragments to narrow down its binding site with
another protein. There are no other obvious ways to do it. Of course, by
doing so, you may not find the robust binding if it is provided through
cooperativity among more than one binding surfaces. This scenario is not
uncommon in biology.

小弟我研究工作涉及蛋白之间相互作用。实验室的工作流程大致是先找感兴趣蛋白的
binding partner through Mass Spec, 然后根据binding partner去characterize
this interested protein. 往往还要用pull down 等方法找到partner的binding site
on the target protein.
在工作过程中,我感到很多时候要很清楚的搞明白蛋白间的相互作用,structure
biology 方面的知识很必须。我是生化背景,structure biology方面基本是外行,

Although more info regarding your experiments is needed, but basically,
1. it is possible that WT hes1 activated promoter but dnHes1 (dominant
negative?) did not; it only suggests that the endogenous Hes1 in the cell
line you tested was not invoved in maintaining the basal activity of that
promoter. Actually, it is not a bad observation; it suggests that hes1
activated this promoter via DNA binding, becaseu usually dnHes should have
no or little DNA binding activity.
