还是human touch 真舒服。Novo 就是最新一代，滚轮的行程很长。可以从脖子那里刮
痧，一直到屁股下面都能按摩到。啊呀，好多过去疏忽的穴位啊。
然后还有类似Inada yume的反向拉伸功能。据说人呢，两个脚长短不一样的。所以需要
反向拉伸，非常舒服。
下面以后，连走路都是轻飘飘的。可见按摩椅不在乎品牌。而是功能。另外，一说日本
货inada,连human touch都佩服。 |

如果你用Tophat做的mapping，输出文件有unmapped reads。把这些unmapped reads用
Trinity做de novo assembly，看看是什么菌株。因为你的基因组有97%都能map，所以
你测的不太可能是一种新的物种。 |

短期回北京。因为又有人邀请回去工作，自己因为父母的原因也在考虑，所以比以前更
“认真”地考查了一下。时间很多，其实只是管中窥豹。
1)食。一般的居民区超市，食品大约是美国的1/3(主食、低质量水果、饮料)到4/3(高
级水果)，这是我粗略的估计，因为我对美国超市价格其实不太注意。饭馆的花销大概
是美国的1/2。综合来看，吃上的花销应该是美国的1/2左右。
2)衣。很便宜的有，大概是美国的1/3到1/2。但是如果想看不上去不老土，最好买跟美
国价格仿佛的衣物。如果去酒吧之类的地方，还是最好买点品牌的潮货，那个价格就没
谱了。综合来看，对我而言，衣服的花销应该是和美国差不多。
3)行。北京的公交车跟以前比不算很挤，但是还是不舒服，冬冷夏闷。地铁不错，就是
线路少，但是在修。出租车非常便宜，但是一旦有点雨、上下班高峰，也就是你想打车

知道如何操作？
同时分享一下经验同时还有些钻石选择的问题。
看中的是T家，1.33ct, G, VS1, Classic 6-Prong.
其实本来是冲着T家Novo去的，在网上转了一个月了才有时间去。可是没想到看到朝思
暮想的Novo时很有点失望，可能还是自己的budget不够豪华，同样的ctw, cushion cut
和brillian round比小不少。正在犹豫不决的时候，一看到这款1.33的Classic Round
Brilliant，简直一见钟情，腿都要软了的那种感觉（现在可以理解色戒里面的汤唯啦
！）当时和LD说，没想到自己还是性格投降了虚荣，原来还是喜欢大的。
其实自己是喜欢经典简单的造型，所以喜欢上Novo那种现代的感觉，没想到其实
classic的戴在手上也很简单，因为单颗钻石在中间，然后是光光的项圈，反而是自己
最喜欢的。其他的embrace, legacy, 很快就被否决。
当天又到附近的Cartier转了一下，发现原来价钱差不多，他们家4脚的设计真的很经典

For de novo assembly, you can try SOAPdenovo" http://soap.genomics.org.cn/soapdenovo.html", BGI actually has a lot SOAP series, I've never tried and compared to the others, but will soon, I guess.

其次，PACB以它目前的技术，平台的价格，和目前应用的范围来讲，它只能做小众市场
。这是一个已经出来很多年的技术，除非在技术和成本上大幅度改善，否则我看不到很
明亮的未来。当然，这说的不是一天一个星期一个月的走势。短期内做空做多它，或者
说几乎任何一只股票，都有可能获利。从分散风险的角度看，我认为我自己投一点钱在
PACB上其实也是可以的。我曾经做空过PACB，小赚了一点，但是在它跳崖之前的几分钟
我胆怯了，获小利走人了 --- 空悲切。为什么说PACB小众？一是成本，平台和通量的
成本。二是应用对序列长度的要求，只有de novo需要长度，所以说除了对于有
structural variation的基因来说，版上的你我和其他所有人类都不需要de novo。也
就是说，de novo除了在科研领域里，它在医疗应用领域没有什么大用途。当然如果

么高的频率
你说SNP有small effect，理论上当然可能性是存在，但是我刚说了，起码目前做了这
么多GWAS，重复性就是非常差，绝大部分在功能上也没能解释，这个是目前的事实
至于将来的发展，还是我前面说过的，没人能预料，最安全的搞法，只能不把自己钉死
，啥热就搞啥，还有就是和医生联系起来，最好自己能拿到标本。只能仰人鼻息
至于copy number，现在做的工作还是相当少的，远远不如GWAS那种水平，你不要急于
下结论。做法的话，如果你先想到的是NGS，显然你还相当不了解这个领域，这也从另
一个角度说明了这个领域还是比较有东西可挖的。用CMA或者SNP array都可以call
copy number variation,而且比NGS便宜太多了，分辨率也不是什么10M，现在几百K可
以说很容易call出来，几十K也是常有的事。当然，现在主要还是针对基因区域。我在
clinical lab，CMA发现基因缺失或者gain并能够解释病因的比例不能说低，加上便宜

请问楼主做的是exome-seq吧？宝宝父母也都测了吗？近亲有遗传史吗？如果没有，父
母均正常的话，很有可能应该就是de novo mutation了。de novo mutation在新生儿中
的发生率非常低，而且80%以上位于exon。
如果exome-seq没有发现de novo mutation,那说明mutation可能位于gene调控区，甚至
intron，上GWS或许可以发现某些异常，但是代价比较高昂。
我想说的是，像这样的基因缺陷病（姑且这么说吧，宝宝不一定是），最后即使找到了
defect的gene，对治疗可能也没你所期望的帮助。因此，我觉得，楼主现在首先要做的
是应该明确诊断，对症治疗是关键，首先把宝宝的病情控制住了，尽量减轻疾病带来的
伤害。

发帖数: 214 | 46 谨慎猜测你们是不是刚开始做de novo design？如果你们是业界大牛，请原谅我的唐突。
de novo design预测出来的结构，最后表达不出来的，或者折叠不了的，可以说是十有
八九。只是这样的nagative result是发不出来文章的，所以外行看了几篇N/S文章，会
有结构预测已经很成熟的错觉。比较稳妥的做法，还是要参考自然中已经存在的蛋白，
最好是结构已经测定的蛋白来做骨架，然后再通过计算修正。100aa的小蛋白或者长多
肽的折叠已经非常复杂，如果没有homologues,几乎不可能直接准确预测。
另外，de novo design很大程度是依靠统计意义的成功。一般要有上百个预测的结构，
然后在实验室做筛选。最终序列还要做上数轮的定向进化修正。只设计一个序列，然后
就运气好爆直接成功的，我是没见过。
如果有公司在1000美元提供高质量（>80%纯度）的100aa的多肽，我建议你们直接定，

职位还是不多见。
主要用到已有的de novo assembly的pipeline（Trinity，SOAP，oases等）来组装数据
，还是要自己开发？要求会C++，python编程看样子是要开发软件吗？
序列来自人、动物、植物还是微生物？Genome还是transcriptome？测序的技术是
Illumina、PacBio还是其它技术？主要是做基础研究还是有具体应用？我对这几个问题
挺感兴趣主要是想了解一下这个领域趋势。我觉得很多应用已经不能局限在仅使用
reference上，会丢掉不少参考序列里没有的但是可能有价值的信息。de novo
assembly对硬件、运算时间、算法等都要求很高，但是结果会很有价值。
