official definition from textbook:
genes sharing common ancestry are called homologs.
if genes are homologs and there's no evidence of gene duplication, they're
called othologs.
if there is evidence of gene duplication, genes derived from one copy of the
duplicate are also called othologs.
Genes derived from two respective copies of the duplicate are called paralogs.

It should work. Just be aware that you will have two possible recombination
events: in one event, the middle fragment is used and therefore you
insertion will not be introduced; in another, the fragment on the side is
used and you will have the desired allele with you insertion. You have
to have a genotyping strategy that can distinguish these two events. You may
also increase the length of the homologous fragment on the side to maximize
your chance of success. This is actually very similary to

我们有一个蛋白, 跟一个同family 的蛋白(已经知道结构) 应该类似,但是
sequence identity 很低
有没有能 指定按照这个结构来做homology model的地方? ( 如果自动选择肯定不会
选择这个,而是会选择一些错误的,但是sequence 类似的结构)

先谢谢
我用 = 表示isomorphism, n是compact流型的维数:
H^p(cohomology group) = H_p(homology group)
而Poincare duality又说:
H^p = H^{n-p}
So: H_p = H_{n-p}。
但是我发现对好多情况不对啊,比如二维圆盘 D^2,
H_0 = Z, H_2=0
是不是哪里理解错了?难道dual spaces不是isomorphic?

计算机预测蛋白结构有三个level。
研究最早的是二级结构预测,就是给你一个蛋白序列,找出其中的alpha helix, beta strands
和loop区。最早的一些算法出现在上个世纪70年代。基本的idea很简单,从已有晶体结构中统计
helix, strands和loop区氨基酸的出现概率,然后根据这个进行预测。效果一般。后来出现的一些
基于贝叶斯、神经网络等等的算法考虑到了序列前后的相互影响,结果改善很多。现在二级结构预测
的准确度很高,大概80%左右的样子。说起来,二级结构预测可以算是机器学习在生物学中最早的成
功应用之一。也是bioinformatics最早热起来的方向之一。
三级结构预测就困难很多。从方法上大概可以分成三个类别:ab initio, homology modeling和
threading. ab initio预测基于力场,计算蛋白折叠构象的最小能量状态。大家都知道David
Baker是这方面的代表人物。要注意的是,Baker的ab initio预测可不是一个原子一个原子地搭

For the second question, the answer is Yes we can. There are several ways
to achieve this - Meganuclease such as ZFN or TALEN, or homologous rAAV
recombination.
Both ZFN and TALEN can make incisions on the chromosome DNA and then employ
non-homologous end-joining repair, which normally result in small deletion
in the endogenous loci to achieve knockout effect. But it is difficult to
knockin. For ZFN or TALEN, the biggest concern is off-target effect due to
the nature of these technologies.

我的文章大体上是证明一个蛋白(A)down regulate另一个比较热门的tumor
suppressor (B)(之前没有报道过),先在线虫里面做,然后延伸到cancer cell line
里面也是一致。工作量不大,不是海量的数据。
总的来说就是线虫里面A的mutant里面见到B增加(western和immunostaining),然后B
的mutant可以suppress A的phenotype。还有过表达B也可以suppress由于过表达A造成
的相反的phenotype。在cancer cell line里面,过表达A的homolog,发现B的homolog
减少,siRNA knockdown A发现B增多。如果增加A上游的ligand,发现B显著减少,如果
knockdown A之后再增加同样的ligand就没有那么显著的效果。另外证明了A和B可以结
合,也narrow down了binding region (通过GST pull down,但不是co-IP)。还证明
了A可以磷酸化B (这里用的是人的homolog,因为线虫的A没有活性)。

我们是作一个与激素相关的肿瘤的。这个肿瘤的治疗方法已经相当完善,就是让身体里
不能生产激素或用一个小分子化合物抢占激素受体上激素的结合部位。但多年治疗后,
会有相当比例的病人产生抗药性。这个抗药性机理相当复杂。我们实验室一直致力于筛
选和现有药物不同的机理的小分子化合物,包括受体和DNA的结合或其他与受体相关的
pathway的inhibitors。前几年成功地筛选出了几个不同机理的化合物,个别在细胞水
平达到了nM的级别,动物测试也在10 mg/kg的水平。
最近在这个领域对抗药性肿瘤的研究发现,部分病人的抗药性是因为受体激素结合部位
发生了突变。一个或几个氨基酸的突变就能导致肿瘤细胞的生长不能被现有药物抑制。

前几年,我老板发展出一套基于derived functor 的algebraic K theory,把高阶K定义
成K_0的在很一般意义下的 derived functor(实际上是所谓satellites, 卫星),然后
发展出的这一整套K theory 满足Quillen K theory的所有性质,比如localization
sequence啊,reduction by resolution啊,divessage 啊之类的,并且在一些标准代
数结构的计算上,这两个K theory给出的结果都是一样的,所以我老板就有个自然的问
题,到底他自己的K theory和Quillen的K theory是不是同构的,也就是说Quillen的代
数K 理论是不是universal的。
他把这个问题给我当时的一个师弟Eric Bunch做,基本上在课上已经把怎么怎么做都讲
出来了,其实就是去算一下这两个K theory在一个category上的某种injectives(用
simplicial tower构造出来的)上是不是一样的,他自己懒得去算,就叫我们去算,而

写论文写到无聊,下班又太早,翻看下了腾讯本拉登专题,索性把除掉拉登和生物学比
较下。
PI来了又走了,从克林顿,布什到奥巴马,3代PI,十几年过去了,定位拉登基因一直
是个难题。用尽了各种高科技手段,牺牲了众多大兵phd的青春或者生命,还是巴马的
团队几乎在最后时刻撞了大运,靠跟踪partner信使搞定了拉登的位置,然后把拉登彻
底地knock out了。
于是乎,奥巴马的CNS发表了,他也可以光荣的宣布: 我是第一个knock out本拉登的,
意义重大,二次诺奖。。嘿嘿
运气,绝对的运气,生物学里头,如果没有运气,绝对的灰头土脸。
拉登基因被knockout好几天了,世界表型似乎没有什么变化,除了拉登homolog们要扬
言复仇。只见transcript增加,没见到蛋白变化。没意义。
一个拉登没了,旁路途径的拉登活性可能就要增加了。如此解释,这分明就是在
discussion里面耍赖么。

一直在误导,现在还在误导。 说说明corona virus 不可以从蝙蝠直接传染给人,必须
经过一个中间宿体性的其它动物才能传染给人。所以,病毒发生后,就故意误导全国人
民去海鲜市场找证据,找其它野生动物的麻烦。 而且还是病毒所去找的,找完了还装
模做样化验呀,分离呀什么的。最后把责任全部推给了海鲜市场的动物。可是那种动物
,一直不敢说,说了其它相关已经在人就会去早那种动物监测。 所以压根不说,打马
虎眼。
事实上,早在2013 年,就是这个武汉病毒研究所,已经从来自云南的蝙蝠身上所携带
的corona virus中分离出第一株蝙蝠SARS类似样的冠状病毒的活病毒,其中就包含了类
似于S类型的基因。从而证实这株病毒能够使其接受和SARS病毒相同的受体,并能够感
染人的细胞。对此新发现,武汉病毒所还把它以武汉病毒研究所的英文简称命名“WIV1
”,以彰显这一发现的重要价值和属于自己第一个发现的巨大研究成果。这个成果刊载
于2013年11月的《自然》杂志。

写论文写到无聊,下班又太早,翻看下了腾讯本拉登专题,索性把除掉拉登和生物学比
较下。
PI来了又走了,从克林顿,布什到奥巴马,3代PI,十几年过去了,定位拉登基因一直
是个难题。用尽了各种高科技手段,牺牲了众多大兵phd的青春或者生命,还是巴马的
团队几乎在最后时刻撞了大运,靠跟踪partner信使搞定了拉登的位置,然后把拉登彻
底地knock out了。
于是乎,奥巴马的CNS发表了,他也可以光荣的宣布: 我是第一个knock out本拉登的,
意义重大,二次诺奖。。嘿嘿
运气,绝对的运气,生物学里头,如果没有运气,绝对的灰头土脸。
拉登基因被knockout好几天了,世界表型似乎没有什么变化,除了拉登homolog们要扬
言复仇。只见transcript增加,没见到蛋白变化。没意义。
