假设，你发现了一个variant，它的高表达表示癌症，低表达表示正常
但是如果没有发现这个variant，则无法预测。
那么，你怎么能把这个biomarker用在blind testing set中呢？
因为testing set是blind，可能出现这个marker根本就不存在这个病人中
也就是无法预测。但是有时候，不存在和低表达之间很难区分，就是0和0.0005的关系。
而且不同的样本这个threshold很难一样。有的样本0.5才是低表达，有的样本0.00005
才是低表达。
请问这个问题如何解决？ |

但我在NCBI里查一个gene, 它有几个不同的transcript variant,但貌似只是
UTR长短不同，产生的蛋白是一样的(即同一个isoform)，那要这种不同的transcript
variant什么用， 控制translation level，调节表达量？ 还有其他作用吗？ |

Normally it takes 3-5 hours after transfection to express enough GFP protein
in cells to get detectable fluorescence. Another trick is that it will take
about 3 hours for the fluorophore on GFP to be oxidized so that it can be
fluorescent. As far as I know, the quickest detection of GFP (or other
living fluorescent variants from Clontech) is around 8 hours after
introduction of DNA. The earliest time I ever tried is 10 hours after
transfection, but it is weak.

结果就可以引起领域里的关注了。但是：
第一，这个基因其实出现一段时间了，我和老板都很惊讶一直没有这个基因knockout
mice的结果报道，所以我强烈怀疑其他group也做了这个基因，但是结果不如意，所以
就一直没消息。
第二，这个noncoding variants虽然在这个基因内部，但是要知道不是说variant is
within the gene就说明这个variant一定调控这个基因本身。横跨几个megabase的long
－range调控其他基因的比比皆是。当然了，调控所在基因是所有正常人的第一反应，
是最大可能性的hypothesis
所以我个人是觉得首先要搞清楚noncoding variants到底在调控什么，所以我们去切了
大脑样本做eqtl，测量variants所在基因的表达量，但效果不太好，所以我现在对“这
个variant调控所在基因”这个结论不是非常自信和相信。而且eqtl本来就是个非常非

除了扳机的磅数以外，行程也差别不少。双动/LEM很长。因为我拿它打单动，玩靶场。
所以无所谓。如果你还有别的用处，用LEM V1好像比较。重，长的扳机容易打偏，尽管
组很紧。

发帖数: 2518 | 41 既然你有了全基因组的序列，就赶紧在这些SNP上下功夫；先不说association的问题，
如果你的hypothesis是rare/novel variants导致这个phenotype（也就是上面说的
effect size很大），那么你的1500个SNPs完全可以那去和数据库的common variants做
比对，找出罕见的同时改变protein序列的missense mutation或者影响splicing的，甚
至miRNA target啥的，也就是annotation。我不是做线虫的，但我估计也肯定是有相关
的database的吧。这一步大家一般用annovar这个软件
如果你的phenotype是个罕见的missense mutation导致的，那么你的9个样本中哪怕出
现了2个都是很有意义的。当然我的这套办法都是对于human genome的，如果你寻找的
是common variants或者更复杂的epistasis啥的就当我上面的没说。
association study往往是对于comman variants的，最经典的就是用plink。不过plink

1.首次发现这个相关位点，这个variants在某个基因的intron区域 （所以难研究诶）
2.把这个variants克隆进luciferase系统研究对表达的影响，有明显影响
3.我们有疾病相关的病人大脑组织样本，直接拿来进行eQTL的研究，但病人样本太
noisy所以结果不够significant，但trend和luciferase系统是一致的
4. 因为大脑样本结果不够明显，我也在用neuroblastoma的cell line做crispr，正在
等待结果
5. 同时合作者弄到了variants所在基因的knockout mice，正在等待结果看这个基因的
敲除是否对老鼠有影响
同时可能打算要做的：
6. 我通过public data计算发现这个variants所在区域可能binding的protein，所以打
算做chip－seq？
7. 最终极的还是直接在ips/stem cell里做crispr产生这个variants，然后诱导成我们
要的neuron。但是我对ips技术实在不懂又要从头学起。

公司不大，一起去的同事数了一下椅子，有30把左右，还有空着的办公桌和椅子。
没有wet lab，一间大办公室加几个小会议室。
可以把你的DNA sample给他们，他们给你找测序公司去测序，我的印象是送到Illumina
还有BGI或者类似的地方。
Alignment和call variants这些步骤就是用open source的软件，比如BWA和GATK。他们
的主要工作是用他们的数据库帮你annotate你的sample的variants，比如是不是已知的
somatic mutation或某个GWAS study里发现的相关SNP，这部分叫knome variant。这个
数据库包括已经报道的variants, 比如cosmic，还有一些文献报道的数据，但他们没有
力量跟踪所有的pubmed的文章。这个数据库和它的客户端的程序都可以卖给你，数据库
是SQLite，就放在local hard disk上，你也可以自己写SQL statement。还有一部分叫
knome pathway，帮助分析你的那些variants有没有集中在某些pathway里。 |

尼苏达大学中国女留学生刘静尧( Jingyao Liu)案的所有证据及长达149页的调查报告
，其中包括在女方租住公寓楼、餐馆、明大商学院内录得的高清版监视影片，以及之前
未曝光的警方访问刘强东录音，刘强东在访问中表示女方主动邀请他到公寓，还帮他洗
澡，两人性交后均熟睡了好几个小时；而警方抵达后，女学生曾告诉他"这是一个可怕
的误会"。
明州警局向本报表示，这些影片、报案录音、警察报告均已依照法律规定，进行了
必要的剪辑审查，所有内容包括刘静尧男性友人8月30日拨打911报案的电话录音文字档
，刘强东去年9月10日接受警方问话的电话录音，刘强东进入女方公寓及在明大商学院
内遭逮捕的照片，女学生与当时人在中国的好友、男友等人的短讯对话，案发日餐馆、
公寓的高清版监视影片，以及警方的全案报告。
根据警方公佈去年9月10日的访问刘强东的约30分钟录音档显示（见文章后面的附
件），8月30日餐会中女方只喝了一点酒，之后在搭他的车子到预计展开第二摊聚会时
