就是用anti-myc (9E10)来 pull down蛋白complex，然后用anti-B抗体做WB。
我的negative control 是只表达B蛋白的细胞（没有A蛋白转染表达），这个negative
control 在WB上看不到B，也就是说B和anti-myc抗体或agarose beads 没有 non-speci
fic interaction. 我觉得这个阴性对照是合理的。
可是老板今天非要说这是个 bullshit negative control, you should use mutant pr
oteins (known for no interaction with each other) as negative control.
我听了之后，真TMD要发疯了，这两个蛋白连是否有interaction的确凿证据都没有，我
怎么知道要突变哪里才能导致这A和B没有interaction?

然后做microarray 看trancpitone, 在IPA发现某代谢的pathway 在A里很高,
详细看发现这个代谢的pathway 最重要的合成酶在A里几乎都高表达在B里不表达.
然后发现这个代谢pathwway的主要产物的受体在B里高表达而在A里不表达,这样就发现了
这个pathway在这俩相邻细胞群的interaction里起非常重要的作用.
A细胞的代谢产物(小分子)通过ECM里跑到B细胞那边发生了interaction.
(几个重要的酶和受体都在IHC得到很好的验证)
做cell biolgoy的人对pathway的理解其实跟做genomics的很不一样. pathway受影响
是正常啊. 但是假设, 前人发现ABCDpathway 在疾病X 里很重要, 但是不一定知道
pathway F 也在疾病X里很重要, 并且不知道跟 pathway ABCD 有interaction,

发帖数: 12463 | 32 事情是这样，我们用RT-PCR克隆了一些gene的transcript （CDS only），然后丢给454
测了，然后把其中的一些克隆又拿去做了Y2H。我发现有好几个基因都有个特别的
transcript克隆出来。它们的特点是：
1. 超级短。往往gene有七八个exon，这个transcript就在取了第一个和最后一个exon
的各一部分了事。一共也就200个nt左右
2. READS coverage很低。我们平均的coverage在60X+，这几个小东西也就1-2X，因为
也很短，也就是说，就一两条reads支持。很奇怪，因为我们是用clone测序，所以这个
跟表达量也没关系。后续的Sanger data也确认了这些短序列
3. 不是canonical splicing site。把这些序列align的genome的话，都是覆盖最5'和
最3'端的，之间是一个巨大的gap。如果gap是spliced intron的话，对应的splicing
site不是GU..AG。

可能你通过docking, 会找到目标蛋白和很多其他蛋白有decent physical interaction
, 因为蛋白质的 binding interface 不是很特异。。。（不像enzyme and ligand）
如果通过实验得到PPI的信息(是否有interaction, binding interface的信息)，然后
通过docking来得到PPI的分子模型，理解作用细节，这种方法比较靠谱。。。 |
