I need to order an antibody specific for a nuclear protein. The antibody
used was rarely published and only one paper cited that monoclonal antibody
302-18 and 302-22 are specific to this protein. I need to order the mouse
type and use FITC as the second antibody for furescent labeling.
Is it enough to only provide this much info to the antibody provider
companies and to place an order? Anybody please provide some suggestions.

But it is in primary antibody, with enough washing between primary and 2nd
antibody, it should be OK.
I don't recommend use antibody older than 3 months in diluted solutions, who
knows what could happen. Especially when your samples are precious, I would
rather use something that's safe and predictable.
By the way, antibodies are not expensive at all if they actually work.

筛选。具体而言，对于一定浓度的antibody，用1倍，2倍，。。。20倍biotin试剂来修
饰，然后用western blot从中找出最多biotin的活性antibody。

fluorescent dyes and quenchers, and I want to digest the antibody to small
fragments to break the FRET between dyes and quenchers. It would be best if
I can digest the antibody into the smallest fragments. Papain may not be the
best choice as it only cut antibody into three pieces. Maybe I can use some
kind of protease mixture? Any suggestion is welcome. |

that only binds to your target protein, but not the homologous protein, you
can design your phage/yeast selection and downstream screening strategies (
you get what you select for).
If you already have an antibody that recognizes both your target and the
homologous negative target, you can engineer the antibody to keep
specificity. A good screening assay/strategy is a must here.

beads for 1-2hours, and pulldown
听说把beads先和antibody cross link一下，可以提高pulldown efficiency;
所以准备把antibody-bead cross link,加到cell lysis,这样得话，大家一般incubate
在cell lysis里面多久呀？

rt 我用的是Phenomenex Aeris widepore C18 column, 是专门用来分离protein的，
mobile phase 用ACN/H2O 0.1%TFA, 一开始只用两种standard antibody试条件，无奈
尝试了很久都没有分离出来，Gradient slope大了solute就全部一起洗出来，小了peak
就宽到不行，昨天试了一个long gradient用0.1%B/min结果peak宽到几十分钟几乎看不
到...
有没有大侠有过类似经验的给点指导，感激不尽。。。。 |

的ChIPseq实验，包括了几种mark，其中两种H3K9ac和H3K27ac的profile很像，所以
reviewer怀疑我们H3K27ac的antibody的有效性，要求我们给出相关的证据。因为本人
是做生物信息，不太清楚如何证明antibody的确实是有效的。希望大家能帮忙指点一二。

2. After ChIP experiment, load the sample to a protein gel, run western blot
with this antibody and other antibodies for same protein, include the other
antibody (H3K9 pull down, include h3k27, and vice versa) as well, to make

block 用5%milk/PBST (0.02% TWEEN 20), dilute primary antibody in either 5%
milk or 5%BSA/PBST, 4 degree overnight.
quick wash 2/3 times, then wash 3 times*5 min with PBST,
dilute 2nd antibody (JACKSON LAB HRP-GOAT anti-Rabbit light chain) 1:2500 in 5%MILK/PBST
(如果杂带多，需要把二抗稀释在5%milk里), RT for 1h; 如果杂带不多，可以稀释1:
15000 in PBST, RT for 45min。
quick wash 2/3 times, then wash 5 times*5 min with PBST. |

Most antibody is generated using peptide, in your case, it is probably
generated from phos-peptide. Are you detecting protein or just peptide? If
just peptide, using mass-spec is probably easier. |

2) Reduce your 2nd antibody concentration.
3) For primary antibody incubation, incubate in blocking buffer and try

了几十种抗体，哪些特异哪些不特异。
